May be this graft area is what needs the body vertex groups to be copied, thus extending the common boundary. This could be the cause of the “wrong” vertices. You could instead project the original curve on the surface, then extrude from there, and use that for your boolean. I would HIGHLY recommend doing it in a solid modeling software package instead.
